The Cottagers made the breakthrough four minutes before the break when Antonee Robinson's cross from the left was diverted past Jordan Pickford by Everton defender Michael Keane.
Stung into action, Everton almost equalised immediately when James Tarkowski met a James Garner free-kick, but the centre-half's flicked header zipped narrowly wide of the target.
After the break, the hosts pressed for a leveller and they went close through Jack Harrison before substitute Beto dragged them back on level terms with a header from close range.
In the shoot-out, Bobby De Cordova-Reid saw his spot-kick kept out by Pickford, but Amadou Onana's tame attempt was also saved by Bernd Leno - defender Tosin sending the away fans into raptures with the winning penalty.
The semi-final draw will take place on Wednesday, with the first leg of the last four ties to be played in the week commencing 8 January 2024.
